半分ヒトで半分チンパンジーの「ヒューマンジー」チャーリーは10年間の隔離生活を経て、高校に入学する。
チャーリーを育てたヒトの両親は平和な学園生活を願っていたが、「動物開放」を掲げるテロ集団・ALAに目を付けられてしまう。
チャーリーと仲良くなった同級生のルーシーは、チャーリーを学園生活になじませようと奮闘する。
しかし、ALAはチャーリーを仲間に引き入れようと画策し、周囲の人間からチャーリーを孤立させるため、学園を揺るがす「最凶の事件」を起こす。FBIや周辺住民などから一層注目を集めてしまうチャーリー。
そして、「最悪の事態」が起きてしまう。
四面楚歌のチャーリーだったが、救いの手が差し伸べられ、ようやく平穏な生活に戻れる——と思っていた最中、チャーリーの生みの親であるメスのチンパンジー・エヴァが危篤に。エヴァは、最後の力を振り絞りメッセージを遺す。
